Script3.R
Script 3 is the third of 3 custom R scripts used in the paper Prebble JM, Smissen RD, Davis C and Podolyan A. Clarifying subspecies boundaries in Pimelea villosa Sol. ex Sm. (Thymeleaceae) using novel genetic markers: implications for taxonomy and conservation. The scripts were written by Rob Smissen. The description of Script 3 from the manuscript is as follows: A third custom R script (script 3, datastore) was then used to generate a genotype table and conduct population genetic analyses using the R packages hierfstat (Goudet et al. 2022), PopGenReport (Adamack and Gruber 2014), ape 5.0 (Paradis and Schliep 2019) and files formatted for further analyses in SplitsTree 4.19.2 (Huson and Bryant 2006) and STRUCTURE 3.2 (Pritchard et al. 2000). Scripts also made use of dplyr (Wickham et al. 2026) and seqinr (Charif and Lobry 2007). Custom R scripts incorporated input from ChatGPT (GPT-5.3 model).
